Not good send it back to mx5parts.. You don't want the exhaust doing direct heat transfer to your body. Maybe try a standard mk2.5 1.8 manifold if you can find one, they're meant to be great flowing manifolds too.

Only problem with a mk2 or 2.5 manifold is that it won't match up with the MK1 rest of the exhaust

Are you sure the engine mounts are sitting as they should? Just a thought. That's a good question, I replaced the mounts when replacing the engine, they bolted up fine. I didn't realise there was any adjustment in them? I have adjusted the ppf height to 60mm. Any pointers as to how to check?

When I changed my mounts with the engine in situ, jacked up, it took a few goes to get the engine sitting level from side to side - getting the mount to sit flat in the bracket with the dimple lined up with the hole was tricky. If the dimple ain't in the hole on the nearside mount, it will tilt the engine a few mm. Maybe worth a look. I'm pretty sure the subframe fixings are slotted, so there is actually some adjustment. Slacken them off and see if you can rotate the whole engine a bit.

I checked last night that the passenger mount was in the right one of the two holes which it is (phew) and that the dimple was in the bracket. Also checked that the engine mount hadn't been put in upside down (don't know if this is even possible but worth a look!) I did give the footwall a quick 5 minutes gentle persuasion with a hammer and it's now not touching, albeit by about 5mm. might see if I can do a small shallow dimple in the pipe to match the bulkhead so it doesn't knock

Can't/don't want to massage the firewall enough to give a good clearance so next try is an OEM exhaust to get me going

Can you not “pull” the footwell from inside? it's next to a seam so any more massaging and it will be a double skin section which will get messy. I managed to pick up a used Oem manifold in great condition today so just waiting for the downpipe to arrive. Didn't appreciate how well made the OEM manifold is, 4-1 with a nicely made collector.

Oem manifold and new downpipe fitted, and I have about 1.5" clearance!!

Shockingly bad fit on the MX5Parts one. Send it back. I got a Racing Beat 4-1, it fitted perfectly. Expensive, but worth it.

A friend of mine bought the same manifold recently and had an identical problem.They must have a batch of them that have been incorrectly manufactured.I’d be sending it back and buying something else.I’ve had Jackson Racing and Racing Beat manifolds that both fitted perfectly.
